He was part of the squad of 22 players for the final four matches of the year, after Romans was disqualified due to injury. The final match of the year, against Brisbane Reds Queensland Reds, he came in as a substitute in place of his older brother Jimmy.

Cowan was a part of the Highlanders more extensive team for training during 2009’s Super 14 season to serve as the third-string halfback, following his brothers Jimmy as well as Sean Romans. But he was then called into the full squad during weeks 2 and 3 the season because of injuries to his older brother which led to his Super Rugby debut against the Waratahs on February 27, 2009, coming in as a replacement for Romans.
With his brother Jimmy playing All Blacks duty, Scott became the halfback of the team for Southland during the 2010 Air New Zealand Cup, and helped lead his team of Stags to a stunning Ranfurly Shield victory over Canterbury.
With the expansion of rosters from 28 to 32 players for the 2011 Super 15 season, Cowan was thought to have a strong chance of earning a full roster spot with the Highlanders, but was passed over in favour of Romans and Aaron Smith, who will serve as the backups to Jimmy Cowan.
