McGlynn later led Raith to an First Division championship challenge in the 2010-11 season. Despite losing against Fife Derby opponents Dunfermline Athletic in the final week of the season, McGlynn was awarded the PFA Scotland Manager of the Award of the Year. The 2011-12 campaign however, Raith struggled against relegation from the First Division.
McGlynn was appointed manager of Hearts on 26 June 2012. With the restricted budget imposed by the club’s financial situation he was only able to bring in two new signings and he put his faith in many young players coming through the youth ranks.
On 12 September 2013, McGlynn was appointed manager of Livingston, replacing the departing Richie Burke. He was initially given a contract until the end of the 2013–14 season. After overseeing good results that improved Livingston’s league position, McGlynn agreed an extended rolling contract with the club. McGlynn left Livingston by mutual consent in December 2014.
McGlynn has ended his 10-year association with Hearts after the club appointed him Raith Rovers ‘ manager on November 20, 2006. Rovers had their two-year run in the Scottish Second Division ended in dismay, as they finished in the third spot and defeated in the semi-finals of promotion play-off with Stirling Albion. In 2007, McGlynn’s first full season in the Scottish Second Division, Raith was third again and fell short of the play-off hurdle. They lost against Airdrie United. In 2008-09, however McGlynn led Raith towards an impressive Second Division title and subsequent promotion in The First Division.

In the year 1996, McGlynn was invited to assist in coaching the youth teams of Heart of Midlothian by newly appointed manager Jim Jefferies, initially on an on-going basis. In just two years, he been offered a permanent job and was eventually promoted into the position as a first-team coach. He was manager at the time that Hearts took home the Scottish Youth Cup in 2000 with a 5-3 victory over Rangers

McGlynn won his first manager of the month award as a Division One manager in March 2010. McGlynn led Raith to a comfortable seventh place and took the club into their first Scottish Cup semi-final for 47 years, beating Peterhead, Airdrie, Aberdeen and Dundee. Raith were eliminated by eventual Cup winners Dundee United.
