In 2001, as studying in UMass Dartmouth, Flanagan ran unsuccessfully for the Fall River School Committee, placing tenth in the group of 11. Flanagan ran a second, unsuccessful attempt in 2003, finishing the last place in an event of 11.
As of the month September, Flanagan declared he would be running as mayor in Fall River. In the primary election on September 15 Flanagan came in second place in from a field of six candidates, with the Mayor in office Robert Correia and City Councillor Cathy Ann Viveiros. He was able to defeat Viveiros in the runoff with greater than 60 percent of votes. Flanagan was reelected in the year 2011 in a rematch against Viveiros who again won 60% of votes. The election of November 2013 saw Flanagan won his most significant victory against opponent Joseph Carvalho; winning 68 percent of the votes and winning all 29 precincts in Fall River.
