Following his departure of Montrose, Malcolm returned to Irish football when he agreed to join Eircom League First Division team Shelbourne. The deal was negotiated with Malcolm’s manager who was his former boss at Dublin City, Dermot Keely who was the the manager at Shels. Keely introduced Malcolm his team to Tolka Park in order to provide the needed experience and a bite to the Shelbourne team, who were struggling during their debut campaign within the FAI First Division after the Tolka Park team was relegated to the second division in Irish football. Stuart began his Shelbourne debut in a 1-0 win against Wexford Youths at Tolka Park on July 6, 2007. Stuart made his debut Shelbourne goal in the 5-2 win over Kilkenny City at Buckley Park. After playing 17 times in the first team of Shels, Malcolm departed in January 2008 to join Finn Harps.
He then returned to Scottish football by signing for Alloa Athletic, where he made his debut in a 6–1 drubbing at the hands of Cowdenbeath. Later the same month, he picked up his first of three red cards in that term, two of which came in successive appearances. During March 2007, Malcolm left Alloa and signed for Montrose, but he was released by Montrose at the end of the season.
Malcolm was appointed assistant manager to Brian Kerr at Scottish League One side Albion Rovers in May 2017. After the club were relegated to Scottish League Two, Kerr and Malcolm both resigned from their positions after just a year.
On February 5, 2005 Stuart left Ross County to join League of Ireland Premier Division team Drogheda United. Stuart was a regular player in the squad in 2005 and quickly made an impact on Drogheda United’s County Louth side. After a promising first campaign in the club of Drogheda United, Stuart’s one-year contract with the Drogs was not renewed, and Stuart was released. It didn’t require Stuart long to locate a new club, when he joined recently promoted Premier Division outfit Dublin City in January of 2006. With the newly-formed club, he was a regular player and was a key component of City’s effort to get towards the top of the table. Stuart’s playing career as a player at Dublin City was cut short when the club was dissolved from existence on July of 2006 due to financial issues.

Malcolm was sent on loan at struggled Third Division side Cowdenbeath to learn from the experience. There, he did manage to avoid the possibility of finishing last in the Scottish league, thanks to an impressive win in last game in the league against fellow struggling side Montrose. After Malcolm completed his time in St. Johnstone, he relocated across the border into Plymouth Argyle, where he played a lot in the reserves but was unable to gain a place in his first squad.
In the early part in the season 2003-04 Malcolm was signed by Ross County, and he started the first game of the season with the club during the Scottish League Challenge Cup quarterfinal loss to Inverness. Malcolm played a role in helping Ross County consolidate their position within the league throughout the 2003-04 season. However, at the close of the year the team was less active. The reason for this was an influx of red and yellow card. Malcolm was sent off first because he injured Laurie Ellis, and this was followed by a third for a tackle against Ian Harty. In February through May Malcolm only played five games for the team. Then, he was removed out of the team following Christmas 2004.
In the summer of 2009, Malcolm signed for Third Division side Forfar Athletic. In the summer of 2010 he signed for Arbroath and was captain of the team during his three seasons with the club. He returned to Forfar in July 2013, and at the end of the 2014–15 season, left Forfar and signed for Scottish League One rivals Stenhousemuir. After one season with the Warriors, Malcolm returned to Station Park in May 2016 for his third spell with the Scottish League Two side.
