Wauters did not win any races in 1997 or 1998. However, he was 7th at 1998’s World Cycling Championships, which was his highest ranking position in this event. He started winning again in 1999 after winning the Grand Prix Eddy Merckx. He also won Paris-Tours, 2 stages of the Tour de Luxembourg and the overall ranking in the Rheinland–Pfalz Rundfahrt. He won the 3rd stage of Rheinland-Pfalz in 2000, as he was trying to defend his title. He had successfully defended his title each time he was on tour. In 2001, he won the Grand Prix Eddy Merckx twice more. Wauters was a hard worker in the peloton, and although he didn’t win much he helped his teammates achieve decent results. He became one of Belgium’s top time trialists, winning the Belgium championships 2003, 2003, and 2005. He finished 7th at the 2004 World Championships.

Wauters participated in 10 Tour de France editions and finished in Paris eight times. In 2000, he was 43rd. Wauters won stage 2 of the 2001 Tour de France, which was held from Calais through Antwerp, the year following. Erik Dekker, his teammate, was also part of the breakaway that included 16 cyclists. Wauters was able to escape the group with Arnaud Prétot, whom he defeated in the final sprint. He wore the yellow jersey for one day because of his good result in Dunkerque’s prologue, but he lost it to Stuart O’Grady.
