Molloy was named head coach of Australia’s U-17 Men’s Team in 2009. This led to the first FIBA Under-17 World Championship 2010. Molloy was appointed as the head coach of Australia’s U-17 Men’s team in 2009, following Australia’s sixth-place finish in 2010. Molloy was then reappointed for the 2012 tournament. Molloy was the coach of a Dante Exum-led group to a silver medal.
In 2013, Molloy returned to the WNBL, as head coach of the newly branded Melbourne Boomers. In his first season back, after leading the Boomers to the semi-finals, he was awarded the WNBL Coach of the Year for the second time.
In 2017, Molloy was appointed as assistant coach to Kennedy Kereama with the New Zealand Tall Ferns, leading into the 2017 FIBA Asia Women’s Cup.
In 2001, Molloy was named Head Coach of Cairns Taipans. This led to the Taipans’ third season in the league. This role he held for four more seasons. His time in Cairns was highlighted during the 2003-04 NBL season when the Taipans finished in an improved sixth place on the ladder.

Molloy was first involved in international basketball. The Australian Opals were his assistant coaches from 1989-1994. He was also present at the 1994 and 1990 FIBA World Championship tournaments.
Molloy started his coaching career as the head coach for the Canberra Capitals in 1989’s WNBL season. From 1993 to 1996, he would return to the WNBL as the head coach of the Perth Breakers. Molloy also coached Tully Bevilaqua and Michele Timms during this period. Molloy’s four seasons saw the Breakers reach the finals, including the 1993 Grand Final. Molloy won the WNBL Coach Award of the Year in 1995.
Molloy returned to the NBL, as assistant coach to the South Dragons alongside player/coach Shane Heal. He remained as an assistant coach, until the Dragons folded. Not before, they took home their first NBL title in 2009.
