After a positive trial, Fernandes signed with Greek club PAOK FC, playing in only four Superleague games during his first two seasons. In 2005, PAOK FC’s general manager and former player Giorgos Kostikos was appointed the team’s manager following the head coach Nikos Karageorgiou was fired after a string of poor results. Kostikos immediately replaced the aging Kyriakos Tohouroglou as his starting XI with Portuguese.
Fernandes won caps for Canada at under-20 level. He then changed to play for the country of his father, Portugal, and made his under-21 debut in 2006.
Fernandes made his Bundesliga debut on 16 August 2008, in a 0–1 away loss against Karlsruher SC. He only missed three league contests in his first season, as the North Rhine-Westphalia team retained their top division status after finishing 14th.
Despite numerous problems both inside and out of the field, PAOK managed to finish with a sixth-place finish in the 2005-06 season with Fernandes being involved in 27 matches during the time that the Thessaloniki club was able to qualify for the UEFA Cup, only to be disqualified within a few days for violations. He was the first choice throughout the rest of his time.

In 2000, at the age of 17, Fernandes returned to the homeland of his father as a player in FC Porto’s junior team. The first two years as a senior, he only got to make it to the reserve team, with his second team was Celta De Vigo B from Spain.
In January 2003 The Galicians were loaning Fernandes the player to Regionalliga Sud side SSV Jahn Regensburg However, Fernandes was unable to make an appearance in the main team, before returning the following month to Celta and then being exiled from contract.
Fernandes received his first senior call-up in November 2006, as third goalkeeper behind Ricardo and Quim. In May of the following year, he was selected for a UEFA Euro 2008 qualifier against Belgium and a friendly with Kuwait, making his debut in the latter after replacing Quim in the 66th minute of a 1–1 draw.
