On July 23, 2017 Roy Chowdhury was selected in the seventh round of the 2017-18 ISL Players Draft by the Kerala Blasters for the 2017-18 Indian Super League season. The debut of Roy Chowdhury for the club on December 2017 in Bengaluru. He played the first half of the game but was forced off in the 74th minutes due to injury . Kerala Blasters lost 3-1.
Following 2013, the I-League season, it was announced that Chowdhury was let go from Dempo as well as that he signed with IMG-Reliance in order to take on IMG-Reliance’s Indian Super League for 2014. On July 23, 2014, it was revealed that Chowdhury was chosen for selection by Atletico de Kolkata during the inaugural 2014 ISL Domestic Draft, which took place in the 11th round. Chowdhury made debut with Atletico de Kolkata on 12 October 2014 in the team’s league’s opening game match against Mumbai City. Chowdhury was able to keep his clean sheet and also win the ISL’s Emerging Player of the match award. Atletico de Kolkata won the game by 3-0.

In Kolkata, West Bengal, Chowdhury began his football professional career with the Tata football Academy.,Then he began his professional career in East Bengal at the National Football League. He was at the club for a season before joining the same NFL team Mahindra United in 2005. While at Mahindra United, Chowdhury helped his team take home the Durand Cup in 2008; defeating Churchill Brothers 3-2.
Following the dissolution of Mahindra United disbanded in 2010 Chowdhury joined Dempo in the I-League. As part of Dempo Chowdhury, he helped Dempo to help the Goan team take the title in the I-League in 2011.
After spending a season with the Kerala Blasters, it was announced that Chowdhury had signed with fellow ISL side Jamshedpur on 26 April 2018.
