Millar was the head scout at Ross County, a position which he held from October 2007 until April 2010. Millar was appointed the head coach of Clyde however on February 2, 2011, Millar was fired by Clyde.
Millar was back in his previous post in Ross County in the summer of 2011. Millar was forced to quit his position following the departure of director of football Derek Adams and director of football George Adams being sacked. Millar was appointed to a scouting role at West Bromwich Albion in October 2014. Millar was appointed to Dumbarton as the head scout of Dumbarton in the year 2015, but left in 2016 to work for Stranraer as the head of recruitment. Millar was then appointed to the role Director of Football at the end of April of 2018, before stepping down in March of this year.

After a successful stint as a junior manager at Carluke Rovers and Cumbernauld United and Cumbernauld United, where they earned 3 promotions, he was appointed manager assistant at Stranraer beneath Neil Watt. The club was in Stair Park from 2003 until the year 2006. The highlights included them winning their first Third Division title in their first season, and then another successive promotion to their Second Division to the First Division. The history the time they spent in Stair Park is in Stuart’s book for charity – Stranraer FC – “The Neil Watt Years” that was released in 2009.
He later signed for Clyde as Craig Brown’s final signing in his role as Clyde manager. He enjoyed the best time of his career at Clyde and played over 100 times with the club over a period of four years. He went to play for Alloa Athletic and Dumbarton. Stuart also had a very successful time with Cyprus as a player for 1st Division side Evagoras Paphos. While he was in Cyprus, the Cypriot team qualified to participate in the UEFA Cup.
