Mortimer began to be involved with Show Racism the Red Card which is a UK anti-racism charity for education, at the close the playing season. Mortimer was a midfielder who played the majority of the time although he also played at times in the defensive position. He began his career at Fulham and then joined the non-league team Farnborough Town in 1986. The following year the club became a member of First Division side Charlton Athletic. He was a regular first team player for Charlton however, when they were dismissed in the year 1990, the club moved to Aston Villa the following year. After not being able to establish the club as a player at Villa Park under Ron Atkinson, Mortimer returned to South London with Crystal Palace.

Numerous injuries that were mainly hamstring-related caused him to not take part in many games for Crystal Palace. After just three years, Mortimer was transferred with Charlton Athletic, alongside David Whyte in exchange for Darren Pitcher. Under the direction of his the former colleague Alan Curbishley, Mortimer often performed well during the first phase of the season only to later suffered back or hamstring injuries. In the beginning of the highly successful promotion winning 1997-98 season, in a game against Bradford City he scored a amazing goal, where he turned his back into the opposite direction before shooting at the bottom right on the target. In the match, Charlton took victory 4-1 and it was an impressive performance that was a great signpost to what was to be in the future. The club was able to help it get get into in the Premier League in 1998, Charlton returned to the top flight of the country but was not able to score an important penalty during the match against Leeds United towards the end of the season. The following year, he left and moved to the lower league team Bristol City where he ended his career in 2001. In his time at Bristol City, he scored only once, scoring in the League Cup tie against Cambridge United.
