Morganella was born to an Italian father, and a Swiss mom. He is a product from the FC Basel youth program and plays as a right back or wide-right midfielder. At the end of 2006-07, he was a player in the Basel team. He played in three games during that season. He was awarded the #4 jersey in the 2007-08 season, and later became a member of the first team.
After days of speculation, Palermo announced that Morganella had been signed by FC Basel. He became the first Swiss player to play for the Rosanero.
Morganella then signed a new three-year contract at Basel, with the club moving quickly to freshen up his expiring deal. This deal was intended to keep him at St. Jakob-Park until 2011.
