Eisen was born in Boston and Jonathan was raised by a family of scientists. Their grandfather was an xray crystallographer and their father, Howard Eisen, a doctor. Their mother Laura, a biochemist, was their mother. Eisen was just four- or five years old when they moved to Bethesda in Maryland. Their grandparents spent the summers on Long Island with them. Eisen stated that he enjoyed frogs, salamanders and was fondly attracted to them. I love being in swamps. Eisen was also interested in math, and was the captain of his high school math team. In 1985, Eisen graduated from Walt Whitman High School. He had intended to major at Harvard University in mathematics but realized that he might encounter other brilliant math students. Eisen decided that he didn’t want mathematics and that he would not major in mathematics. Eisen spent his Harvard years working on the “unlocking of three-dimensional structures for proteins.” A DNA microarray was presented to Eisen, which gave him a “new way of doing biology.”

Eisen received the Benjamin Franklin Award for Bioinformatics in 2002. It was given to him for his contributions to PLOS and open-access availability of the microarray cluster analysis software.

When Eisen lived in Tennessee he worked as a play-by-play announcer for a minor league baseball team, the Columbia Mules. He is a self-proclaimed Red Sox fanatic. He and computational biologist, James Fraser recorded a video for iBiology about the role baseball statistics influenced their research. Their argument is that sequencing DNA is similar to scoring a baseball game, and that many computational biologists learned to think about science computations from an obsessive interest in baseball stats. The exercise of comparing a specific player’s stats to a database of other similar players allows a baseball fan to predict future performance. This same system works with proteins and predicting functions. As tools are developed that break down and track all stats concerning baseball players, so will technology improve with genetics. With both baseball and genetics, tools are being developed that refine the models. In a lecture in 2015, Eisen stated that he received a computer from his grandfather for his twelfth birthday and spent the next five years teaching himself how to program so that he could keep track of baseball stats.
