The year 2001 was the time that Kakihara made his debut for New Japan Pro Wrestling. Following his arrival the company formed an partnership with two other shoot-style fans, Masayuki Naruse and Minoru Tanaka. Tanaka together with him fought in his vacant IWGP Junior Heavyweight Championship, however, Kakihara lost. He remained for the remainder of his career as a midcarder and then in 2003 Kakihara was astonished to win his first title, the Best Of The Super Junior X. But, the chronic injury was a hindrance to any pressure he might receive. He tried to regain his energy during the Best Of The Super Junior XI but was knocked out in the finale by Heat. At the same time he began to compete in Kiyoshi Tamura’s U-style promotion. In 2004, he teamed up together with Takashi Iizuka to take on Kakihara’s former allies, Naruse and Nagai, for the same title Kakihara earned during AJPW alongside Nagai which was winning the All Asia Tag Team Championship but Kakihara and Iizuka did not win.

The year 2000 saw Misawa, Kakihara and several wrestlers departed to start Pro Wrestling Noah. In his debut fight, Kakihara appeared wearing mixed martial arts gloves. He also appeared shortly after, he quit the company, he claimed his interest in competing for the Pride Fighting Championships like several of his shoot-style counterparts. However, he returned to AJPW in the same place, in which the Noah exodus had opened up opportunities to reappear, as well as due to a couple of personal conflicts with the wrestler Takao Omori after Omori attacked him in an all-tag team match that featured Kakihara, Yoshinari Ogawa and Daisuke Ikeda against Omori, Takayama and Satoru Asako in NOAH’s debut show. He was also a stylist for another shooter, Mitsuya Nagai, and they were crowned their vacant All Asia Tag Team Championship against Yuji Nagata and Shinya Makabe. Their time in the title would be brief however, when Masahito was injured in his knee and had to forfeit the title once more. He was not able to return to AJPW after he had recovered.
