30 May 2006 was the day that Lillis was again appointed as manager assistant for Sammy McIlroy at Morecambe. The two Lillis and McIlroy were dismissed by mutual agreement on the 9th of May 2011 following disappointing finishes in the 20th position on the table in Football League Two.

Following Grayson’s sacking on 24 January 2013, he became caretaker manager again, this time taking charge of 5 match, beginning and ending with Town’s FA Cup 4th round tie against Leicester City. His 5 games in charge saw Town draw with Leicester in the cup, get a 1–0 win over Crystal Palace, before losing 3–0 to Lillis’ former club, Derby County, then holding the runaway leaders Cardiff City to a goalless draw, then getting a 2–1 win against Leicester in the cup replay at the King Power Stadium, setting up a 5th round tie with Premier League side Wigan Athletic.

Following the departure of Mark Robins after a 4-0 defeat by AFC Bournemouth, Lillis was once again made caretaker manager on 11 August 2014.

In March 2003, he was promoted an assistant manager for Sammy McIlroy who was manager of Northern Ireland, and held the job part-time until the end of October 2003. In the following months, he was an assistant manager for Sammy McIlroy at Stockport County and, after McIlroy left the position in November of 2004 Lillis was appointed caretaker manager of the club until 18 December 2004, when Chris Turner took over as the new manager.

Lillis began his professional career with Huddersfield Town in Summer 1978. He was with Huddersfield for seven years before being sold for Manchester City for PS130,000. He was at the club for one season during which he was Manchester City’s highest scorer, scoring 12 goals. In August 1986, he was sold to Derby County for PS200,000. Due to knee injuries it was not possible for him to play often for Derby and in September 1987, he was transferred on loan to Aston Villa. Then he was a part of Stockport County and Scunthorpe United prior to his final game in Macclesfield Town in the mid 1990s.

Lillis began his career as a coach for Macclesfield Town. In the following years, he worked at Huddersfield Town before he became assistant manager at Scunthorpe United in 1996. His first managerial position was in 1999 after which he was hired as manager at Halifax Town, a job that lasted up to September. In 2002, following the fact that John Gregory had employed him as trainer for Derby County, and Gregory was dismissed from his position, Lillis was for a brief period in March 2003 the caretaker the manager for Derby.

In December 2011, he returned to his first club, Huddersfield Town, to become their new Academy Manager. Two months later he was appointed caretaker manager after the sacking of Lee Clark. He remained in this role until the appointment of Simon Grayson as the new manager, but was never needed as Town had no matches in the intermittent period.
