Wehner was always present during Cottbus’s debut year in the Second Division but he was afflicted with an injury to the cruciate ligament in 1998’s summer, which caused him to lose his spot to the new recruit, Tomislav Piplica. Wehner was able to return to Regionalliga Nordost, signing for 1. FC Union Berlin, where despite winning this division Wehner was not popular after replacing the club’s legend Oskar Kosche. He failed to take the decisive penalty in a shoot- out during the promotion playoff game against VfL Osnabruck, and Union was unable to advance towards LR Ahlen in the final round of the playoffs.

Wehner’s career began with his home soccer club Stahl Eisenhuttenstadt, and was at the fringe of a team that made it to the semi-finals of the most recent ever East German Cup, losing to Hansa Rostock but qualifying for the 1991-92 Cup Winners’ Trophy since Rostock were league champions as well. Stahl were able to play in the third level in German football, called the NOFV-Oberliga Nord. It was at the NOFV-Oberliga Nord level that Wehner achieved his first team debut. He was instrumental in helping the club to qualify for the brand new Regionalliga Nordost in 1994, before transferring to Energie Cottbus a year later.

Wehner started as a replacement for Antonio Ananiev, but took the position of the first choice after the signing of Ananiev. FC Koln early in the 1996-97 season. It was a season which would be one of the best seasons of his career. Cottbus was the winner of the Regionallihga Nordost and defeated Hannover 96 in a game to be promoted into the 2. Bundesliga. They also made it to the DFB- Pokal final, but lost to Bundesliga team VfB Stuttgart.
