Following five seasons in Georgia Tech, Whittenburg got an opportunity to become a head coach after the Seahawks hired him as a coach by Wagner during the year 1999. Whittenburg led his Seahawks to three wins over the course of four seasons, including an appearance at the 2002 National Invitation Tournament and a Northeast Conference championship and automatic invitation to an automatic bid to the NCAA championship in the year 2003. The success of his team caught an interest of Fordham University, who hired Whittenburg to replace Wagner to take over from the former NBA director of basketball Bob Hill. Whittenburg struggled as the Rams head coach, registering only one winning season over six years as a coach. Whittenburg’s final full season was one that saw Fordham losing 25 of 28 games, which is one among the most disappointing records of basketball in college, and after the team began the 2009-10 season with only one victory in their first five games, Whittenburg was dismissed.

On October 23, 2015, NC State announced that Whittenburg had accepted the position of Associate Athletic Director for Community Relations and Student Support, and would no longer be serving as an assistant coach, effective immediately.

It was 1985 when Whittenburg was hired as an assistant at NC State under Valvano. After a few years, Whittenburg was transferred to George Mason University. Whittenburg was then a follower of his of the team of George Mason, Joe Harrington who was transferred into Long Beach State, but only stayed for one time before joining Valvano’s team at his old school. Following Valvano’s resignation in the year 1990, Whittenburg remained at NC State for another year before joining Joe Harrington in Colorado. Whittenburg returned to the east in 1993 to be a part of the Gale Catlett’s West Virginia squad for a year. He then returned to the ACC together with Bobby Cremins and Georgia Tech.

His cousin, Whittenburg was NBA superstar David Thompson, who had won the national title while in his team, the North Carolina State Wolfpack in 1974. He hoped to be like his brother and join Norm Sloan, who was a player at NC State, where he believed he could achieve a national title. When the two of them Lowe completed their studies at DeMatha at the end of 1979, both were signed by the Wolfpack. Whittenburg was a top athlete under the successor to Sloan Jim Valvano, as he was selected second team all-Atlantic Coast Conference in junior, and helped lead the Wolfpack to win the 1984 national title. He was a draft pick of the Phoenix Suns (51st overall) in the 1983 NBA Draft.
