In the final stages of the 2007-08 season MacGregor needed a hernia operation following an away match that he played in the month of April with St Johnstone. MacGregor was out following the operation for about 6 months before returning to the first team in Clyde in Morton’s opening victory this season, on October 18th 2008. When MacGregor returned to the squad in October of 2008, he was placed in the right-back berth which earlier in the season was occupied with Alex Walker.

As with the end of the previous season, at the end of the 2009–10 season MacGregor was again injured. He was offered the summer to prove his fitness, to see if he merited a contract extension under new manager Allan Moore. Once again he received a further year on 19 July 2010.

MacGregor was released by Morton in May 2011, and signed with Stranraer after playing in a couple of trial matches. After playing in seven league matches, MacGregor was signed until the end of the season. In June 2012, MacGregor signed another extension for a further season at Stair Park.

MacGregor was initially an attacking midfielder, but he also demonstrated his versatility when he quickly changed to playing right back. However , his career took a major turn to the negative in 2001. Near the end of the 2000/01 season, Hugh Scott put Morton into administration. Due to persistent cash flow issues, Morton’s the administrator Graham Martin was forced to let all Morton’s initial team members. Unfortunately, MacGregor was among the players released. Following the the chairman Douglas Rae stepped in to stop the club from being dissolved, the team contacted players to participate in trials. In Greenock, MacGregor progressed through Greenock Morton’s junior ranks before becoming a reliable first-team player. MacGregor was part from the Peter Weir youth side; one of the teams that beat Celtic to a point during the Scottish Youth Cup semi-final at Parkhead in 1999. David’s development was swift and, as a result, the player made his first debut in the 1999/00 season at age 18. One could argue that his development was caused by the mismanagement of Morton’s the chairman and owner at the time, Hugh Scott.

2001-02 was his debut season at Cappielow. But the season ended in his demotion to his Scottish Second Division. The following season was better and Morton was crowned his first Scottish Third Division Championship. The joy of winning a medal wasn’t so sweet as it ought to be for MacGregor. The reason for this is because in the 5th match of the year, he was injured by a fractured leg and was taken out for a whole year. MacGregor was Morton’s longest-serving player, having played at the club over eleven years. His dedication to the club was recognized by Chairman Douglas Rae when he gave David the opportunity to sign a three-year extension (when the injury was a concern) during 2003. He was able to establish himself as a defender within the team. He’s primarily center-back, however, he most of the time was a left back for Jim McInally although the majority of his football is right-footed.

Despite being injured for most of the 2008–09 season, MacGregor was given a contract extension by Davie Irons until August 2009 to prove his fitness ahead of the next season. After receiving the extension, which was until 15 August 2009, MacGregor managed to regain the ability to run in June 2009 ahead of the season to give him hope of gaining a contract extension for the rest of the season. On 17 August, MacGregor signed a new one-year deal to take him until the end of 2009–10 season.
