Farquhar made his debut in the major leagues the 13th of September, 2011 with the Boston Red Sox. He pitched 3 innings and gave up three earned runs with three hits while walking two without strikeouts. Farquhar was later returned for New Hampshire. The 2nd of June, 2012 Blue Jays announced that the Blue Jays designated Farquhar for assignment following the claim of Chris Schwinden off waivers from the New York Mets.

Overall on the year, he went 0–3 with a 4.20 ERA in 46 appearances, striking out 79 in ​55 ⁄3 innings.

The Blue Jays traded Farquhar to the Oakland Athletics along with Trystan Magnuson to acquire outfielder Rajai Davis following this season. He pitched eight innings without even allowing a hit to the Sacramento River Cats of the Class AAA Pacific Coast League (PCL) before the Athletics transferred his services to Blue Jays in exchange for reliever David Purcey on April 18. In exchange, the Blue Jays assigned him to the Las Vegas 51s of the PCL.
