After regaining his starting spot in the redshirt senior position Doughty broke numerous records in his 2013 campaign. Some of the records he set were single-season passing yardage (2,857) and the single season completion rate (65.8) as well as single-game completions and yards (29 and 386 respectively, both during an the 26th of October in Troy). In all, Doughty completed the 2013 campaign with 246 of 374 attempts , scoring 14 scores and fourteen interceptions.

The next day, on December 11, Doughty was announced as the winner of the 2014 Sammy Baugh Trophy, becoming the first Hilltopper and only the third quarterback from Conference USA to do so.

2014 was the Hilltoppers’ first season as a member of Conference USA. Doughty broke his previous records for single-game completions and passing yards (46 and 569, respectively, in the season-opening 59–31 victory over Bowling Green). Playing only one game with a completion percentage below 58.3 or a passer rating lower than 119.9 (that game being a 59–10 defeat on November 10 to Louisiana Tech), Doughty and WKU finished the regular season with a 7–5 overall record (4–4 in Conference USA).

On the 24th of December Doughty was the quarterback who led his team of Hilltoppers to a 49-48 win against Central Michigan in the 2014 Bahamas Bowl, completing 31 of 42 passes for 5 touchdowns, 486 yards passes, and no interceptions en his way for being named the offensive MVP of the game.
