He continued to be captain of his nation through his participation in the 2004 Asian Cup and the 2006 World Cup. In 2004, at the Asian Cup, he played fully in all six games and Japan was crowned title of champions. In the 2006 World Cup, he played two of the group matches of the tournament, however he was banned for the final match against Brazil following the issuance of yellow cards from Australia in addition to Croatia. Yuji Nakazawa donned the armband instead. The match was his final match for Japan. He played 71 matches and scored three goals for Japan up to the year the year 2006.
In December 2006, Miyamoto signed for 1 season with Red Bull Salzburg with an option for another season. In December 2007, he signed a new deal with the Austrian club through 2009.
