In August 2006 Clarke left Blackpool, despite the offer of an improved contract, and signed for Championship newcomers Southend United. He signed a three-year contract for an undisclosed fee, citing his desire to play Championship football. Clarke hoped the club could progress and even reach the top-flight, however Southend were relegated back into League One at the end of his first season after finishing seven points short of safety. He spent the 2007–08 season back in League One, and promotion hopes were ended following a 5–1 defeat to Doncaster Rovers in the play-off semi-finals. In June 2008 Clarke was transfer-listed, along with Nicky Bailey and Simon Francis, after the three failed to agree terms over contract extensions. Chairman Ron Martin blamed Clarke’s agent for unsettling him at the club.

In June 2009, Clarke announced that he had agreed a three-year contract with League One side Huddersfield Town. He stated that he believed he was taking career to a higher level by securing the switch from Southend to Huddersfield. In doing so he rejected an offer from Charlton Athletic. The following month manager Lee Clark appointed Clarke as club captain. He made his debut in a 2–2 draw against Southend United at Roots Hall on 8 August. He scored his first goal for the “Terriers” ten days later in a 7–1 win over Brighton & Hove Albion at the Galpharm Stadium. On 14 November, Clarke added two more goals in a 6–0 win over Wycombe Wanderers. He also scored the winning goal in Huddersfield’s 1–0 home win over Millwall. He was named Player of the Season for Huddersfield. He captained Huddersfield to a sixth-placed finish in League One, securing a play-off semi-final spot after playing in all 46 league games. They lost out 2–0 to Millwall at the semi-final stage.

In September 2004, Clarke was signed by Blackpool and was later under the management of Colin Hendry, initially on an initial one-month loan, but later with an option to turn the transfer permanent, at a cost of PS150,000. At the time Clarke was brought to Blackpool, Blackpool was eight points less than safety. As a result of his contribution to the defence, his contributions allowed the club to avoid the relegation process. His efforts were acknowledged at the season’s end ceremony, where he was awarded The Player of the Year prize, in addition to three other individual distinctions. In spite of the demise of Hendry however, he continued play a key role in the team, taking part in all 46 league games during the 2005-06 season under the new director Simon Grayson. The end of the season, he was awarded the Blackpool Gazette and Supporters Websites award, along with the Alan Lowis Memorial Trophy. He had the club in 109 games. Clarke began his career at Everton when he signed his debut professional deal in the month of January 1999. Clarke made his debut for the senior team in 2001 in the match against Coventry City. He played just nine times within the Premier League, largely in the unforgiving position of right-back, instead of the preferred position of centre-half. Then, in August of 2002, he was on on loan to Blackpool in the Blackpool League, where he played 16 league appearances and scored 3 goals (two of them during his home debut) during a three month loan period. His efforts played a significant role of being the “Seasiders” stringing together a streak of clean sheets and climbing to the upper echelons of the play-offs for 2002-03. Despite the best efforts of manager Steve McMahon’s attempts, an official agreement was not a reality so Clarke was back at Goodison Park in early November. He was released in the month of February, 2003. was out on loan once more but the second time with Port Vale, also of the Second Division, where he had 13 appearances over a three-month period. The manager praised him Brian Horton for his strong commitment to work. He was on loan with First Division Coventry City, playing in five games. The contract he signed with Everton ended at the conclusion of the 2003-04 season and he refused the club’s offer to sign an extension, even though the club kept him with a month-to-month agreement.

Clarke is a single England international who represented his country at all youth levels. He has won England under-21 awards, and was captain of England from the Under-16 to the Under-21 levels. He made his debut with the England Under-21 side in 2002, as a substitute for the Slovakia Under-21s. He was awarded eight caps for England’s under-21 side between 2002 between 2002 and 2003.

He rejoined former club Bury on loan in January 2018 and signed with Fleetwood Town in August 2019 following his released from Oldham. He moved on to Tranmere Rovers in January 2020.
