Wuertz was selected by the Chicago Cubs during the 11th round in 1997 Major League Baseball Draft. On April 5, 2004, Wuertz made his major league debut against the Cincinnati Reds. He threw a perfect inning and had two strikeouts. In 31 appearances, he finished the season with a record score of 1-0. Wuertz was the Cubs’ bullpen opener, and he led the team with 75 appearances. Wuertz was limited to 41 appearances on the disabled list during 2006 season. Wuertz was 2-5 in 2007, with a 3.48 ERA in 73 games. In 2008, Wuertz was injured and was limited to 45 games.
Wuertz was traded by the Oakland Athletics to the Oakland Athletics on February 2, 2009 for minor leaguers Richie Robnett, and Justin Sellers. He had a great first season in Oakland. He went 6-1 and had 102 strikeouts. He was unable to repeat his success the next two seasons due to injuries and inconsistency. After three seasons in Oakland, he was released on October 25, 2011.
In January 2016, he was named the pitching coach for the Inland Empire 66ers, the Los Angeles Angels Class-A affiliate in the California League. In February 2018, he was named the pitching coach for the Orem Owlz, a Los Angeles Angels Rookie League affiliate in the Pioneer League.
