As of the month August 2009 Prokop won the title of junior world champion with victory at the Rally Finland, after earlier taking the Citroen C2 S1600 to victory in Cyprus and Italy. He was 2nd in PWRC 2009, just behind Armindo Araujo.

After participating at the Czech Rally Championship for four years, Prokop debuted in the World Rally Championship at the 2005 Monte Carlo Rally, finishing ninth in the Junior World Rally Championship (JWRC) category. Prokop finished his season in the same ranking in the overall standings for juniors. In 2006, Prokop took his first JWRC victory in the Rally Catalunya and finished tenth in the championship.
In 2007 Prokop continued his junior category and took home in 2007 the Rallye Deutschland and the Tour de Corse. The overall rankings showed that he was third, just behind those two Swifts of Per-Gunnar Andersson as well as Urmo Aava. In 2008, Prokop contested both the JWRC as well as the Production World Rally Championship (PWRC) which he won fifth and third, respectively.
In 2016, Martin Prokop started at Dakar Rally, competing fellow debuting world rally drivers Mikko Hirvonen and Sébastien Loeb. He missed first two rallies of the season but joined at 2016 Rally Mexico and finished 7th.
