In the Phillies 2013 season despite his rapid ascension to the minor leagues and his impressive performance in the final stretch of 2012 with the Triple-A IronPigs He was deemed to be in the shadow of Tyler Cloyd, Adam Morgan along with Ethan Martin on the organizational depth chart of starting pitchers. Pettibone started the season by pitching for Lehigh Valley, and despite his 7.71 ERA in his first three appearances his Phillies invited him to make his MLB debut, which was “sooner than … anticipated” as per Pettibone. He made his debut on April 22nd, 2013, pitching with the Phillies at Citizens Bank Park against the Pittsburgh Pirates, pitching 5/3 innings with six strikeouts, as he reached base via a walk and scoring an RBI for Philadelphia and he was awarded a no-decision in the Phillies beating 3-2 their opponents, the Pittsburgh Pirates. He remained in the initial rotation for the following months, however in July the Phillies finished their campaign due to an injured rotator cuff. Overall, his stats were in line with the ones which he threw up during his time in minor leagues: 18 starts with a 5-4 record, 4.04 ERA, 100/3 innings pitched.
Pettibone began the 2015 season on the 15-day disabled list to continue recovery from his shoulder surgery.
On February 1, 2016, Pettibone signed a minor league contract with the Chicago Cubs. An invite to spring training was also included. He was released on April 27, 2016.

Jonathan H. Pettibone (born on 19th July 1990) is an American former professional baseball player who was a part of Major League Baseball (MLB) for the Philadelphia Phillies in 2013-14. Jay, his father Jay Pettibone, played as a player in the starting lineup of Minnesota Twins. Minnesota Twins.
Pettibone was picked during the 3rd round (110th overall) of the 2008 Major League Baseball draft by the Philadelphia Phillies. In 2008, he began playing professionally as a part of the Gulf Coast League Phillies, where he only made one appearance, and allowed two runs unearned in an innings, and thereby taking the loss. After this season, the team played as a player in the Florida Instructional League (FIL). The year 2009 was the first time he was a player in the Williamsport Crosscutters of the New York-Penn League (Single-A short- season). He had three starts, and recorded a 0.56 earned run-adjusted (ERA) for the three games, which allowed him to win NY-Penn Player of the week awards for the period of June 22-28. Although to remain a viable candidate to pitch in the Phillies rotation he needed to regain complete health, Pettibone began the 2014 Phillies season’s spring training with more shoulder discomfort. Although the issue was not structural according to an MRI, it was disconcerting to the Phillies, as he was a young pitcher. Ultimately, the discomfort kept him from remaining a competitor for a spot in the back of the Phillies’ rotation, and he began the season in the minor leagues. However, he was the first pitcher to be called up from the minor leagues to make a start for the Phillies in 2014, serving as a spot starter while Cole Hamels recovered from injury. He made two starts before being demoted back to the minor leagues. His injury woes subsequently continued; he was diagnosed with a SLAP tear, and though he declined surgery, he received a cortisone injection and was placed on the disabled list to rest. Todd Zolecki, the Phillies beat writer for MLB.com, noted, “Pettibone’s shoulder is a legitimate concern because this is the third time he has had to stop pitching in less than a year because of it. He finished last season on the disabled list before falling behind schedule in Spring Training because of shoulder pain.” On June 18, 2014, he underwent season-ending surgery performed by Dr. James Andrews to repair his SLAP tear.
