She was American Academy of Arts and Sciences Fellow of 2019.

Handelsman obtained a faculty appointment on plant pathology in the University of Wisconsin-Madison in 1985. She was there until Wisconsin through 2009 when she was then appointed to the Yale University Department of Molecular, Cellular and Developmental Biology in the year 2010. Her research focuses on studying microorganisms found in insect gut and soil. She was the one who coined metagenomics, and is well-known for her efforts in pioneering the application of metagenomics in functional studies for studying resistance to antibiotics. She has written books and taught workshops on scientific teaching for which she has been recognized internationally.
