Thongun was born in Rupa, a small village in Arunachal Pradesh. He is one of the two sons of Tsering Thongun and Rinchin Dena Khrimey. Thongun did his schooling in Rupa and later completed his graduation from Jawaharlal Nehru College at Pasighat, Arunachal Pradesh. After completion of his studies, he started his career in filmmaking with the first film director of Arunachal Pradesh, Taro Chatung. He married Dorjee Pema Thondok, an elected ASM (Anchal Samiti Member) and at present he is residing at Doimara, a village founded by his father in 1977, in Khellong Forest Division of Arunachal Pradesh.
He assisted Taro Chatung for two Hindi movies namely Meri Zindagi and Frontier Students. He directed his first feature film in 2002, Mein Indian Hum Indian, which was one of the earliest movies from Arunachal Pradesh in Hindi language. He directed and produced six featured length movies till 2018.
