He was previously the head coach of Green River Community College (1992-1996) as well as Texas Tech University (2009-2012). He also was pitcher coach at the New Mexico Lobos and associate head pitching coach and trainer of the Washington State Cougars.
In June of 2015, following the hiring of newly appointed head coach Marty Lees, Spencer was appointed pitching coach and assistant head coach of the Washington State Cougars.

Spencer worked as a coach for Oregon State for eleven seasons. For the last three seasons as the assistant head coach, as well as the pitching/catching coach, as well as the recruiting coordinator. The two final season as a player at Oregon State saw the Beavers achieve the first two consecutive College World Series Champions since LSU did it in the latter part of 1990.
On July 2nd, 2007 Spencer was appointed as an assistant director of coaching in Texas Tech. In October of 2008, Spencer was named the 2007 Collegiate Baseball Magazine National College Pitching Coach of the Year. On April 29th in the year 2008 began, Texas Tech Athletic Director Gerald Myers designated Spencer to be the head coach of the team following the departure of the previous Head Coach Larry Hays retired. The 13th of June, 2008 it was officially announced that Spencer will be succeeding Larry Hays as head coach at Texas Tech after Hays had announced his retirement days earlier.
On June 19, 2019, Spencer was hired as the head baseball coach at Linfield College, a NCAA Division III program.
