Knowles his political career was ruined by allegations made through nurse Nola Fraser, in connection with deaths in Campbelltown as well as Camden hospitals during his time as the Minister for Health. A Independent Commission Against Corruption inquiry into Knowles behavior ended in September of 2005, but the minister had already been removed out of his health ministry. The minister was also harmed due to his involvement in the Orange Grove affair, as was a patron of a retailer establishment, which was later determined to be in violation of the zoning regulations in the area he was a member of, when the minister was in charge of Urban Affairs and Planning. In April of 2005 the minister was charged with drinking and driving during a breath test. He was found to be low-level reading that was over the limit.

In January 2018, Knowles was appointed by Trade Minister Steven Ciobo as the Consul-General of Australia in Auckland, New Zealand.

Knowles was viewed as an option to succeed Bob Carr as Premier but was not nominated after Carr quit in August of 2005 He resigned from the Ministry the following day, as did Carr as well as his deputy Andrew Refshauge. Knowles quit parliament shortly afterward which triggered an 2005 Macquarie Fields by- election. He was later replaced by the Labor Candidate Steven Chaytor.

At the 2015 Australia Day Honours, Knowles was appointed a Member of the Order of Australia for significant service to local government, to the Parliament of New South Wales, and to the community through a range of health initiatives.
